Is there a way to fix the windows to where they will roll down all the way? Is there just a bumper or guard in the door panel that stops them? I would like to roll all four windows ALL the way down.

I dont think you can get them to roll all the way cause the wheel well provision is in the way,unlike the sub where you can cause there is no provision, its straight down to allow the window to go down.  

Thanks, I didn't even think about or look at that. But you're right, the shape of the door allowing for the wheel well will not allow the window to go down.
