I have been contemplating a drive train swap for my 83 cj. I have two older 350 chevy motors that could be built and was going to buy a th400 tranny most likely would find new axles also or use the dana axles out of the scout if possible  I also have a 79 scout with a 304 v8 that I would rebuild, auto tranny dana 44 axles considering putting the whole drive train in my jeep, the tranny in the scout needs to be rebuilt. Which option do you think is better? cheaper?

The 350 will be easier and cheaper by a long shot.
